On karst it is routine. Limestone moves water through solution channels rather than filtering it evenly, so the point where rain enters the ground and the point where it emerges can be a long way apart. Surface grading tells you very little about subsurface routing here.
There is a shallow depression in the yard that never drains. What is it?
Often a sinkhole in a mild form — a closed depression where the surface has settled over a solution feature. It collects runoff rather than shedding it, and it connects to the network below. Filling it without understanding where it drains tends to move the problem rather than solve it.
Does karst make waterproofing pointless?
No, but it changes the priority. Sealing a wall achieves little if water is arriving under pressure from a channel; intercepting and routing it away is what works. Perimeter drainage with somewhere real to discharge is worth more here than any coating applied to the inside face.
